Firstly, I will state I can't really remember the exact time frame for this game. All I recall is that it was old (perhaps early 1990s) and I suspect it was a DOS game.
The game had you control a man running through an alien spaceship/city, after having boarded it with his own craft (The game would start with you standing near your own ship). The goal was to run around collecting various pieces of equipment and not getting killed by the aliens. Collecting items and disposing of aliens would grant you points, displayed on the lower right side of the screen. Once all items have been gathered, they would form a bomb which was to be used to destroy the alien ship/city. Once the bomb was activated, the points you have accumulated would act as a timer, counting down to the bomb's detonation (meaning the better you did, the more time you had to get back to your ship).
Visually, I recall the game being rather colorful. The screen would not scroll as you moved, and each time you reached the end of the current screen, you would appear at the opposite end of a new screen.

Answer
The only thing that jumps to my mind is Obliterator. But in that one you were repairing your space-ship, not building a bomb.
